So once you do that, and save the game via DSMod, does that update the CRC and allow the game to then be normally loaded into retail DS2?

I don't think so.

Nope. AFAIK DS2Mod saves are incompatible with the retail game... (not sure why though). All this does is allow you to add / remove / change mods when playing with DS2Mod (very helpful when testing / debugging...).
